ええ: agreement, hesitation, and surprise depend on context
ええ can agree, hold a pause, or react with surprise; the surrounding phrase and punctuation tell you which function is active.
ええ most often gives a conversational “yes” or “that's right,” but it can also hold a pause while the speaker searches for words or react with surprise. The surrounding phrase and, in writing, punctuation tell you what the speaker is doing.
A conversational yes
ええ can answer a question or show agreement in ordinary conversation.
あしたも来ますか。ええ、来ます。この席でいいですか。ええ、大丈夫です。The Tokyo University of Foreign Studies module records ええ as “yes” in ordinary conversation. This lesson stays within that conversational use.
Holding the floor
When the next words do not come immediately, ええ can resemble ええと, “um” or “let me see.”
ええ、次の質問ですが……。それは、ええ、少し難しいですね。The pause matters. Without it, the listener may first hear ええ as agreement.
Reacting with surprise
ええっ、本当ですか。Written as ええっ and followed by 本当ですか, the phrase is presented as a surprised reaction rather than agreement.

Common mistake
Learn the whole response rather than the sound alone: ええ、そうです for agreement, ええと for searching, and ええっ for surprise. This preserves the conversational job that a single English gloss cannot show.
